This option applies if buildSettingsMode is set to PREFER_VCS. If set to true, and a build is running in a non-default branch, then any changes in the dependencies and VCS roots made in a branch will be ignored and the default branch dependencies and VCS roots configuration will be used instead. If set to false, then TeamCity will take into account the changes of the dependencies and VCS roots in the build branch.
